Andeantravelweb
is undoubtedly the best website on Peru for independent travelers I came across. It has an incredible amount of info going from hotels of most touristic places, over trekking info, rafting info and also a fantastic links section.

South American Explorers
South American Explorers is a fantastic organization for anyone visiting Peru and other countries. Membership costs 50$ (60$ for non-US-residents), and this gives you a lot of discounts on hotels, restaurants and trekking companies. But above all, they give very up-to-date info on Peru, and you can order some "information packets". Their website should be checked before leaving, because it gives important info on crime scams and rip-offs going on and other important info. I visited their Lima office, and this is really an oasis of rest in a bustling city. They have all kinds of books, latest info from other travelers and also reports from other travelers.

Wegwijzer
Wegwijzer is a bit the Belgian counterpart of SAE. For those of you speaking dutch, it is definitely worth considering becoming member of "Wegwijzer". This is a non-commercial organization based in Bruges, Belgium. They have an incredible amount of info coming from guidebooks, leaflets but also reports from members. Since 2001 you can now get a lot of these reports online!! Membership is only 25 Euro a year, and this includes a good magazine they publish every 2 months. I myself am a member since almost 20 years now.
